I believe she a bit scared. It's basically spelled out (by Killua's narration) that she wouldn't have time to protect herself with nen if Gon earlier. And the "reach the Kings" throat lines kinda implies she's scared what he might be capable of.

I always assumed it was obvious that she was scared on behalf of Komugi. I don't think Gon could catch up to and GREATLY surpass Kite's ability in the relatively short time it's been.
