"what he did in the end" Dude... Please, pay attention. Chiyo said, that father and mother are NORMAL puppets. His parents never came back (so as their bodies). Besides, u really think small 5-6 years old child can trash couple corpses to puppet? He just got huge child trauma and cause of that he become detached to living humans, and start his "collection".

To answer your question, I think the darkest would be Orochimaru. His quest for Immortality to learn every Jutsu, is pretty dark considering he experiments and kills many subjects. He probably has the highest kill count for personal gain.

Also, the way I understand it is that Sasori's parents are regular wooden puppets, not "human puppets" that he later begins making from husks of actual bodies (Chiyo makes this differentiation at 2:15 of the reaction). He made "normal" wooden puppets to look like his parents because he was a sad child who wanted the love of his parents back. I guess I can understand people finding this creepy, but since it's not his actual parents' bodies being used I just saw it as more heartbreaking rather than creepy.

I think the darkest thing by far is when Itachi forces Sasuke to re-live the day his clan was slaughtered. Not so much for us since we are shown it multiple times but just for the trauma it inflicts on Sasuke.
