All gems are "man-made" (or more accurately gem-made) the reason Amethyst is small like she is is because she stayed in the ground too long before emerging. It caused her to come out "wrong". Peridot talks about this a bit in the cluster arc. The place where gems are grown are called kindergartens. It's a lot to remember, so no worries! Can't wait for the next episodes!
